The professional move is to identify those intakes before work starts and coordinate with the crew and your HVAC schedule so units are set to recirculate, or the intakes are temporarily protected, while adhesive or torch work passes nearby. Torch work and the fire watch

Parking, the dumpster, and the loading zone
Before work starts, you and the contractor should agree on exactly which parking spaces the dumpster, the material lift, and the crew will occupy, and for how long. A dumpster dropped across your best three customer spaces for two weeks is a self-inflicted wound. The staging is usually flexible if it is planned; it is rigid and painful if it is improvised. The units and penetrations on your roof
Your roof is not a blank field. It carries HVAC units, exhaust fans, gas lines, condensate drains, satellite and communications gear, and the curbs and pipe penetrations that serve your building. Reroofing means new flashings are built around every one of them, and it may mean an HVAC unit is briefly lifted or a curb is raised to meet the new insulation height. Which membrane and installation method are you specifying, and how much odor and fume will it produce over our occupied space? Where exactly will the dumpster, lift, and crew park, and how do our customers get to the door safely during the loud days? What is your daily start and stop time, and can the noisiest work be scheduled around our peak hours? How will you protect our rooftop equipment and the stock underneath? Get the plan in writing.
